Windows QTL Cartographer 2.0 is a computer software for QTL mapping data analysis. It is an user-friendly version of QTL Cartographer interfaced in MS Windows environment. It can perform QTL mapping analysis using interval mapping, composite interval mapping and multiple interval mapping methods for a variety of experimental designs from two inbred lines. It can also simulate QTL mapping data. The software has many user-friendly features to make data input and data analysis transparent and easy to perform. It also has a very nice graphical tool to display the mapping results. The major recent update is the implementation of multiple interval mapping, which implements a number of model selection procedures to search for positions and epistasis of significant QTL and jointly estimate the whole genetic architecture of a quantitative trait. The software is free and can be downloaded from http://statgen.ncsu.edu/qtlcart/WQTLCart.htm
