AFLP analysis, Amplified Fragment Length Polymorphism, is one of the most powerful DNA fingerprinting methodologies for the identification and typing of eukaryotic and prokaryotic organisms. In plant molecular genetics, AFLP is used in the phylogeny and diversity studies and in a variety of marker-assisted breeding applications. AFLP is also used in microbial genetics fields such as in epidemiological and evolutionary studies. We have applied Beckman Coulter’s CEQ 2000XL DNA Analysis System to analyze AFLP generated DNA fragments. A software program, AFLP Dominant Scoring, was written to automatically score the presence or absence of these fragments in the samples. Our results show that the data output from this software is accurate and is consistent with the manually scored data.
